Three files are available for the analyses of this publication. 1. allpgInput.gtf -- a collection of pseudogenes (on build 34) from different studies. The fields are "id, parent protein id, source, chr, start--as defined by the original study, end--as defined by the original study, start--as defined after remapping in this study, end--as defined after remapping in this study, strand". 2. chr22pg525.data -- a list of pseudogenes merged from the above (see methods in the paper). Various features are reported for each pseudogene. The description of individual filed can be found in table 1 of the associated paper. 3. chr22pgExp.txt -- a list of pseudogenes with selected features including very importantly transcription evidence from different comparisons. The first 16 fileds are described in the paper. The rest are rinn: >0, transcribed based on PCR microarray data (Rinn et al, 2003); 0, not transcribed. nfkb, creb, cpg: >0/0, (yes/no) NFkB/CREB/CpG sites nearby nasatight, nasaloose, nasasign: >0/0, (yes/no) transcribed based on Yale tiling microarray data. A375-combo: sign test p-value using Affymetrix tiling microarray data, p <0.05 is considered to be transcribed. 11 cell lines + a combination of all 11 cell lines.
